I sure will. But what should I use to clean up the pistons? Wire brush, steel wool, sand paper? I don't want to damage anything!

Use something softer than aluminium, which is the material of which the pistons are made. I would reach for a brass brush or a scotch-brite and some strong solvent.

Got everything cleaned up and piston #3 smoothed out, no problems. Got my new engine all pulled apart and cleaned up too. Cleaned out the head intake/ exhaust ports. There was a lot more sludge buildup in the new engine than in mine. Must have sat for awhile. So I cleaned up that the best I could. I'll just change the oil after a few hundred miles to hopefully get rid of it.
My only worry is the timing chain on the new engine has quite a bit of slack compared to my timing chain. Should I pull my chain and put it on the new engine? Is it easy, just pull the caps off the camshafts? Or will the valve springs pop out when I do that?
What is the spec for how much slack is allowed before a new chain is required?

What do you guys think, is it cool to just swap the timing chain over? Or should I swap the timing chain, camshafts, and camshaft pulley? I'm scared to dig in to the head and go break something!

keep it, swap it, whatever just don't sweat it. If you like the tighter chain, swap it from the old engine. Just be careful to observe the camshaft bolt torque specification because they WILL break if you overtighten them!

So I just got everything put back together and fired it up. Now it has a very loud ticking noise. When I torqued the head bolts, I torqued following the pattern to 22 and 26 ftlb and then did the pattern again torquing to same settings. I have a feeling I was supposed to torque to 22 and 26 ftlbs and then follow the pattern torquing to 60degrees each time. Was that what I was supposed to do? Would that make this loud noise? I only let it run for a couple minutes...hopefully I didn't damage anything.
This is what the manual said:
"M10: 30 Nm (300 kg.cm, 22 lb.ft) + (60°-65°) + (60°-65°)
M12: 35 Nm (350 kg.cm, 26 lb.ft) + (60°-65°) + (60°-65°)
When tightening the cylinder head bolt, using special tool and torque wrench, tighten the bolt to the specified torque (M10: 30 Nm, M12: 35Nm) and then turn the torque wrench 60°-65° and repeat it one more time as shown in illustration."

Sounds like a lifter it's a normal sound to occur in beta heads. Most likely the lifters just need to get oiled up. Just run the engine a idle for a while and be happy its running again.

Well I'll torque it up properly tonight and while I have the valve cover off I'll poor some oil all over the camshafts and valve springs. Hopefully that's all!
